I tried to reverse the Y-axis direction in Contour plot. And, it was recommened to change the Scale Factor value for the axis to negative value. And it worked, so I saved in the final settings to the preference.
But, when I recalled the preference, the scale factor value was the original. It appeared to be not saved in to the preference.

I go back and forth about this one. On one hand it would be very handy to save everything other than the data in a preferences file, particularly if you're producing a series of plots that you want to look the same. On the other hand if everything is saved (and restored when reading), some settings would very often lead to nonsense plots. It is for the latter reason that, for example, the number of contour levels gets saved, but the low and high z values don't. (If they were saved and new data was completely outside those saved/restored extents, you'd get a blank plot and wonder why.) The same thing applies to scale factors. In your case you're probably using something like 1,-1,1, which should generally be OK. But if, for example, X and Y were in different units and you saved 5000,1,1 then later used that same settings file on data where the X and Y extents were roughly equal, you'd just get what appears to be a horizontal line for the entire surface and wonder where your surface went.
I get enough comments about this sort of thing that I should probably go ahead and save everything, and let you sort it out when the plot then appears goofy.
